Might be wrong, but have in my head that the 99 M2 had the thunderstorm heads and maybe a different piston shape

No. A '99 M2 has a Thunderstorm engine and the same cams as an S1/S3/X1. Unless it is a USA bike which has Sportster cams.

Correct. Thunderstorm heads and pistons. The Thunderstorm heads have a different combustion chamber and bigger valves.
