There were changes in 2008 - to the header pipes (narrowed - less power) and to the fuel injection which moved from DDFI2 to DDFI3 - not compatible with ECMSpy which is a program for diagnostics/tuning.
I believe the cooling fans run all the time once 15mph or something is reached whereas on the older bikes it is activated by temperature; it annoys people.

The 2007 is the last of the ECMSpy compatible bikes with the larger headers and there were a few updates to it - a revised oil pump drive gear and some others I can't remember.

The best bike you can get is a 2010 and then replace the narrowed headers with USA 2010 headers. These had 2 O2 sensors in them. You also get a warranty which can be quite handy.

To add to MyGuitarHero above, there have been plenty of people with 2008/2009 models that don't run well and dealers have not been able to sort out.

All the race ECMs and stuff from Erik Buell Racing are targetted at US models, which have the bigger headers already, so if I was to buy a later model bike, they would be on my shopping list. Check the For Sale section, think there are a few sets there at the moment.

There is a version of ECMSpy that will work with these bikes, you can get it by donating to the Emma Radford piggy bank.
